What the buyer is requesting
Details
The Queensland Institute of Medical Research (QIMR Berghofer), 300 Herston Road, Brisbane, QLD 4006, is seeking to procure a state-of-the-art Liquid Chromatography-Mass Spectrometry (LC-MS) system to enhance its capabilities in advanced proteomics and related omics research. This acquisition is critical to supporting high-impact biomedical research, particularly in the areas of post-translational modification (PTM) analysis, targeted proteomics, and metabolomics workflows.
The LC-MS system must deliver best-in-class analytical performance within a defined budget, with robust support for bottom-up proteomics workflows, high-throughput data acquisition, and seamless integration with existing bioinformatics infrastructure. The system will be used across a range of research applications, requiring high sensitivity, reproducibility, and flexibility in both chromatography and mass spectrometry functions.

Questions asked by the buyer
Question 1 - [Required]
4.2.1.1 Please provide the latest verifiable data for the instrumentation, including metrics relating to the number of protein groups, peptide groups, phosphopeptides and class I phosphosites achievable.
Question 2 - [Required]
4.2.1.2 Provide all experimental parameter information, including but not limited to:
• The source of biological material used to generate the data
• The amount of peptide or enriched sample introduced to the system (ideally across a wide range of loading amounts to enable direct comparison)
• The total run time (or SPD) and gradient length if there is relevant dead time (ideally example chromatograms would be included)
• Details of the chromatography method such as LC system, column, flow rate, temperature and so on
• Details of the MS operation such as resolution, mass range used, data acquisition mode, isolation window width, software used to process data and any other relevant parameters
• Any statistical metrics applicable to the data, such as FDR, CV%
Question 3 - [Required]
4.2.1.3 What other relevant capabilities of the instrument for other analysis modes (top-down, PRM, PTM analysis, metabolomics, and lipidomics), fragmentation options, ion mobility options, data processing/analysis software, storage solutions.
Question 4 - [Required]
4.2.1.3 Any other information deemed worthy of inclusion in the tender.
Question 5
4.2.1.4 Submissions will be evaluated based on:
• Analytical performance and throughput
• Breadth of application (proteomics, metabolomics, etc.)
• Ease of use and software integration
• Support, training, and warranty
• Value for money within the allocated budget

Question
:
Sample Analysis Request
If you require sample analysis, are we able to get more information regarding the number and type of samples (including QC’s and blanks). If you wish to run and the criteria that will use for evaluation?
We will need this information in order to recommend the best suited site to run the analysis. We will also need to know how the samples are being prepared
Answered on 21/Aug/2025 09:24 AM
:
“In the event of a comparative sample analysis being required, we would provide 20-25 serum sample extracts (unfractionated) and a pooled QC sample, processed for global (bottom-up) proteomics, ideally using a 30-minute run for direct comparison across vendors. These samples have previously had data acquired on our existing instrumentation (Thermo QE HF-X) and this would therefore provide a direct comparison with current capability as well as across competing vendor offerings. The evaluation criteria used will include: number of protein groups obtained, number of peptide groups obtained, number of unique variables (if any), strength of group separation (if any), CV% of QC output, etc. The sample set will likely comprise 4 or 5 groups of 5 biological replicates”
